Here are some of the best cafes in Kyoto to have afternoon tea sets. The prices range from a little over ¥1,000 to ¥4,500. These are all famous cafes of long standing.

Yukinoshita is a famous cafe in Kyoto, best known for its thick pancakes and shaved ice, but their afternoon tea set is totally worth trying too. It's the best set in the reasonably-priced category. You get eight items for just ¥980 and a little more if you have it with a beverage.
The decor is old fashion and very relaxing. This place is simply awesome overall.

This is the ultimate Kyoto-style afternoon tea. The sweets and savoury foods that you get served are mostly Japanese or Japanese-influenced foods (shrimp sushi rolls, sweet dango rice balls, matcha-flavoured sweets, etc). Sets are about ¥4,000. Aside from the excellent afternoon tea sets, another reason to go there is the outstanding view from the terrace overlooking the Hozu River.
The cafe is near Arashiyama Park, within the premises of Suiran, a Luxury Collection Hotel.
Dessert Cafe Chorakukan
You'll be amazed by the historic rococo style building housing this cafe. It's the ideal place to enjoy an Engish style afternoon tea that includes scones, cut fruits, crustless sandwiches, etc. The ¥4,000 afternoon tea set also comes with a glass of sparkling wine. Note that you cannot bring children under 12 to this cafe.
The cafe is located neat the Choraku temple and the Yasaka shrine, so you could visit those too before or after your afternoon tea.
Bel Amer Kyoto
Bel Amer is a high-end chocolatier known for its luxurious parfaits and all kinds of chocolate-based sweets. They also serve an afternoon tea set that lives up to the expectations. A set for two is ¥5,000. It includes all kinds of small cakes and sandwiches too. You can have it with the house's special blends of tea or coffee.
It takes about 10 minutes to get there by foot from Sanjo station.
Lobby Lounge (Ritz Carlton)
Ritz Carlton Kyoto has a restaurant called Lobby Lounge that serves some of the most exquisite afternoon tea sets in town. The sweets are signed by renowned French pastry chef Pierre Hermé. At around ¥4,500, the sets are pricy but the quality is undeniable. The setting is also very special with the interior inspired by traditional wooden Japanese townhouses and the peaceful terrace by a waterfall.
The nearest station is Kyoto Shiyakusho-mae.
